For girl/boy pairing, I'd definately say Honey and Haruhi. @_@ Honey may turn out like Momiji from Fruits Basket (suddenly SHOOTING UP out of nowhere X_x), but I don't think they'd ever have a serious relationship. Haruhi is more of a motherly/sisterly figure towards Honey.
For boy/boypairing, I'd say Mori and Kaoru. It just doesn't work. Really.

in passing? she hated him from the start, criticizing
his flaky princely character while he's taken aback by
her otaku-ness. they naturally clash, and i think it'd
be very interesting and entertaining to see them
thrown together XD

It's kind of hard with this series, but I'd say for boy/girl HaruhixKaoru. It might happen, but... I just don't think so....^ ^;; Sorry! For a yaoi pairing I think that HunnyxMori wouldn't be good. I just don't think that they are that close.... Even though I think their bond is love + blood, I don't think it's the romantic love, more like the love between family that has never been apart.... XD like the Hitachin brothers.

Kyo/Mori...because you read it and are like "...wtf?" However, in terms of Mori/Haru...it's a possibility, in the first manga, there is something in Egoistic Club about how it's a possibility. I think.
